Proper structure of project is missing #4

The files are all over the place. They need to reside in their proper directory.

Description

All the source code files (the python files and the notebook) should be in a separate folder - src, the logs should be in a folder of its own and so on.

Expected Behavior

Files should be placed correctly.

Actual Behavior

Files are all over the place.

Possible Fix

Just organize the project. Please.

Steps to Reproduce

Just look at the file structure. It'll haunt you.
