Need to download other files from server

Other sequencing run metadata files are available on the IonTorrent server. Added code to download other files but had to disable it as per 68cff6d because it was conflicting with annotation script steps. These files include reports, figures, etc., would be valuable to have, need to figure out a way to include them. Might require refactoring the output of annotation and IGV steps to save output in a separate directory instead of writing the files to the mirrored IT sample dirs.
